You would be wise to bite the bullet and book through the cruise ship, particularly if you are going to take an excursion that will take you a long ways from the boat. Other than the train, transportation in Costa Rica can be very unreliable at times. Doing the jungle trips, if you want to see the wildlife, will be disappointing. Most of the wildlife will be closeted away in their lairs during mid day. It seems that one of the best rated tours by almost everyone who has done it is the Reventazon rafting excursion.
