Holiday Inn Marina - REAL close to ships - can see them from your room. No free shuttle but $10 taxi cab ride and takes about 10 min. We stayed there last year.

We stayed at the Sheraton Biscayne Bay. It is across the harbour from the cruise ships. It is a nice hotel on a great location. We walked down to the mall area that evening and found a great place to eat, as well as listen to some wonderful music. They do not provide shuttle service, and I think we paid about $18 for the cab fare to the pier. It was quick and a beautiful drive.

The Marriott Biscayne Bay is a great hotel too. Try getting it through Priceline.
