It is always going to be less expensive to go on your own vs. a ship's tour. However, just make sure you get back to the ship on time.

Magens Bay is great but very crowded: I think I would lean toward Trunks BAy. As for getting around, there are a couple of options, you can do it totally on your own or after you get off the ship try and find a tour guide. The most important thing, watch the time closely. We almost missed our ship once, since then we allow about 1 hour and 1/2 leiway at least.
