tested Positive for Covid but still outside the window of CDC guidelines for being contagious... what will happen if I still test positive?

Not sure what will happen here. Family member started having symptoms 15 days prior to embarkation. Chose to go get tested and it was positive 10 days prior to embarkation. Received Dr. note stating: "Per the CDC, patient is safe to travel 10 days after the onset of his symptoms, as long as he is improving and has been afebrile for 24 hours without any medications." So, I'm clear from this perspective from the CDC. However, I still need to take a test 2 days prior to embarkation. I could be non-contagious, but still test positive. Will the Dr's note be accepted?

That would be entirely up to your cruise line check with them.
